background tet enzymes mediate dna demethylation by oxidizing 5-methylcytosine (5mc) in dna to 5-hydroxymethylcytosine (5hmc), 5-formylcytosine (5fc), and 5-carboxylcytosine (5cac). since these oxidized methylcytosines (oxi-mcs) are not recognized by the maintenance methyltransferase dnmt1, dna demethylation can occur through “passive,” replication-dependent dilution when cells divide. a distinct, replication-independent (“active”) mechanism of dna demethylation involves excision of 5fc and 5cac by the dna repair enzyme thymine dna glycosylase (tdg), followed by base excision repair. results here by analyzing inducible gene-disrupted mice, we show that dna demethylation during primary t cell differentiation occurs mainly through passive replication-dependent dilution of all three oxi-mcs, with only a negligible contribution from tdg. in addition, by pyridine borane sequencing (pb-seq), a simple recently developed method that directly maps 5fc/5cac at single-base resolution, we detect the accumulation of 5fc/5cac in tdg-deleted t cells. we also quantify the occurrence of concordant demethylation within and near enhancer regions in the il4 locus. in an independent system that does not involve cell division, macrophages treated with liposaccharide accumulate 5hmc at enhancers and show altered gene expression without dna demethylation; loss of tet enzymes disrupts gene expression, but loss of tdg has no effect. we also observe that mice with long-term (1 year) deletion of tdg are healthy and show normal survival and hematopoiesis. conclusions we have quantified the relative contributions of tet and tdg to cell differentiation and dna demethylation at representative loci in proliferating t cells. we find that tet enzymes regulate t cell differentiation and dna demethylation primarily through passive dilution of oxi-mcs. in contrast, while we observe a low level of active, replication-independent dna demethylation mediated by tdg, this process does not appear to be essential for immune cell activation or differentiation.

author(s): pressly, brandon; vasylieva, natalia; barnych, bogdan; singh, vikrant; singh, latika; bruun, donald a; hwang, sung hee; chen, yi-je; fettinger, james c; johnnides, stephanie; lein, pamela j; yang, jun; hammock, bruce d; wulff, heike | abstract: acute intoxication with picrotoxin or the rodenticide tetramethylenedisulfotetramine (tets) can cause seizures that rapidly progress to status epilepticus and death. both compounds inhibit γ-aminobutyric acid type-a (gabaa) receptors with similar potency. however, tets is approximately 100 × more lethal than picrotoxin. here, we directly compared the toxicokinetics of the two compounds following intraperitoneal administration in mice. using lc/ms analysis we found that picrotoxinin, the active component of picrotoxin, hydrolyses quickly into picrotoxic acid, has a short in vivo half-life, and is moderately brain penetrant (brain/plasma ratio 0.3). tets, in contrast, is not metabolized by liver microsomes and persists in the body following intoxication. using both gc/ms and a tets-selective immunoassay we found that mice administered tets at the ld50 of 0.2 mg/kg in the presence of rescue medications exhibited serum levels that remained constant around 1.6 μm for 48 h before falling slowly over the next 10 days. tets showed a similar persistence in tissues. whole-cell patch-clamp demonstrated that brain and serum extracts prepared from mice at 2 and 14 days after tets administration significantly blocked heterologously expressed α2β3γ2 gabaa-receptors confirming that tets remains pharmacodynamically active in vivo. this observed persistence may contribute to the long-lasting and recurrent seizures observed following human exposures. we suggest that countermeasures to neutralize tets or accelerate its elimination should be explored for this highly dangerous threat agent.
ten-eleven translocation (tet) family proteins (tets), specifically, tet1, tet2 and tet3, can modify dna by oxidizing 5-methylcytosine (5mc) iteratively to yield 5-hydroxymethylcytosine (5hmc), 5-formylcytosine (5fc), and 5-carboxycytosine (5cac), and then two of these intermediates (5fc and 5cac) can be excised and return to unmethylated cytosines by thymine-dna glycosylase (tdg)-mediated base excision repair. because dna methylation and demethylation play an important role in numerous biological processes, including zygote formation, embryogenesis, spatial learning and immune homeostasis, the regulation of tets functions is complicated, and dysregulation of their functions is implicated in many diseases such as myeloid malignancies. in addition, recent studies have demonstrated that tet2 is able to catalyze the hydroxymethylation of rna to perform post-transcriptional regulation. notably, catalytic-independent functions of tets in certain biological contexts have been identified, further highlighting their multifunctional roles. interestingly, by reactivating the expression of selected target genes, accumulated evidences support the potential therapeutic use of tets-based dna methylation editing tools in disorders associated with epigenetic silencing. in this review, we summarize recent key findings in tets functions, activity regulators at various levels, technological advances in the detection of 5hmc, the main tets oxidative product, and tets emerging applications in epigenetic editing. furthermore, we discuss existing challenges and future directions in this field.

as the amount of users' information collected and exchanged on the internet is growing, so are, consequently, the users' concerns that their privacy might be violated. some studies have shown that a large number of users avoid engaging in online services due to privacy concerns. it has been suggested that increased transparency of privacy related mechanisms may promote users' trust. this paper reviews the relationship between users' privacy concerns, transparency enhancing and privacy enhancing mechanisms on the one hand, and users' trust on the other, based on the existing literature. our literature review demonstrates that previous studies have produced inconsistent results, implying this relationship should be re-examined in future work. impact of higher transparency on users' trust has been insufficiently studied. current research seems to suggest that the increase of the understanding of privacy issues increases importance of privacy for trust. use of privacy enhancing mechanisms by service provider also seems to promote the trust, but this may only hold when these mechanisms are understood by the user. a need for tools that would provide users with this kind of knowledge has also been repeatedly recognized. additionally, this paper provides an overview and description of the currently available transparency enhancing tools. to the best of our knowledge, no such overview has been available to this end. we demonstrate that the majority of tools promote awareness. most of them attempt to provide a better understanding of privacy policies, or provide insight in the third party tracking behavior. two tools have been identified that provide some insight in the collected user's data. no tool providing specific information on, or access to, processing logic has been identified.
